there are 2 ways of doing this in my experience.
1. the easy way. just unplug the windows drive and install linux on the second drive. when you want to boot to windows, escape out to the bios, and set the boot drive as the first drive, .. when you want to boot to linux, escape out to windows and set the second drive as your boot drive.
2. more complicated. install linux on the second drive and use the linux boot loader ( lilo, grub, or whatever else might be available ) .. set the linux drive as the main drive to boot to, and configure the boot loader to give the windows drive as an option.
as for the details, i haven't done it in a while, so i'm not sure.
